As per request, here is a line up of the various links and moblins (cept for the middle one, couldn't find a ALttP moblin sprite)
Note, the Link/Moblin on the far left are how big they should be compared to the overworld, my models are just smaller then they should be.

The Link on the left side is my favorit. The second model must to be bigger in the game. Its your choice, but for me the 2D-Sprites looks more integrated to the size of the patters. I think more colors on the sprites looks nicer (aka zelda 4 DX).
I personnally believe that you should keep your models, and thus for the following reasons:
- YOU made them, you spent time on it... what a shame not to use them...
-They fit at best in the dungeon, all 3D like it.
-It's kind of a "new game" you're doing : you re-made the entire world. Why not its characters.
-Sprites of other games have to stay where they are, where they fit the best.
But as I said, it's your own work. So feel free to do as you want.
And by the way, I just discovered your blog, and wish you all the best in the work you compelled yourself to accomplish, Link's Awakening being my favorite Zelda game (my first, also).

Well I believe that you should also stick with the 3D models...I love me some 2D sprites as much as the next guy but redrawing the old 2D sprites ala Street fighter HDremix really won't work that well because the characters in Links Awakening are really super deformed and drawing them in higher resolution doesn't work as well as you might imagine.
it worked so well for street fighter because the people have a more real life proportions. For example the links awakening link sprite his hand well below his knees and darn near touching his foot. It would be a bit better to use the Menish Cap sprite but still it would be a tough road to travel.
I really think it will be a better idea to stick with the 3D, but as so many others have said this is your project and your imagination at work, I just really hope you have a really good sprite artist on hand to help you do this if you do decide to go the 2D way.
You are doing a fantastic job! I think the either the far left link or the Link to the Past link would work; more of LttP imo, since your map definately brought back memories of that game and it kinda looks like the LttP map [when you zoom in during the first cutscene of the game]
Well, a problem with having a sprite for a character is that they won't move very well along with the background... Since camera angles could change and such. Now, if you are going to go with 2D, please go with the original DX sprite (the far left one). Anything else would look weird, what with a higher-quality sprite against a lower-quality background.

i'd love to see a try with 2D characters, but maybe refining more the 3D model could make me change my mind (/me rather a old-school gamer, if you ask).
My biggest problem with your current 3D model is that they barely pop against the floor tile, and i know how painful it can be to make a 3D model that will show a good contrast over a scenery.
